AIRR-seq (support)
Adaptive Immune Receptor Repertoire sequencing (AIRR-seq) is performed on a frequent basis at the Amsterdam UMC. In collaboration with prof Niek de Vries from the Reumatology and Immunology department we have developed bioinformatics tools to analyze bulk-RNA AIRR-seq data. The analysis includes pairwise assembly of sequencing reads, identification of the V, J and CDR3 regions and several quality control steps. We are now switching to software that is commonly used in the world wide AIRR-seq community and we will expand this with the quality control steps that we have in house. Furthermore, we have gained experience with extracting immune receptor information from single cell RNA sequencing experiments.
